As this is showing up on a Google search I'll give a little update on what does and doesn't work after a bit of buggering around.
I gave this up as a bad job at this point. I did have to reactivate all the mods though. Hope that is useful to someone. Baraz View Profile View Posts.
Make sure to set up NMM directories in the fresh install first before dropping old folder on top. You can then import your set-up in Vortex again, this is to avoid some of the sim links and other mod errors that can happen when you move a game.
Here is what I did and the results. After un-confusing NMM a bit, the mods were marked inactive but at least all there , and I only had to reactivate them. So most of the work then was selected the few options some mods offer at install and then testing in the game to make sure everything worked OK.
For NMM, my method was probably imperfect and noobish, but I pulled it off. If you are also searching for a complete guide, this post of MiniTool is what you need. Prior to modding Fallout 4 on PC, you need to enable modding Fallout 4 by configuring its game files.
Then Fallout 4 will be able to accept the mods that you have installed. Step 1. Step 2. Inside the Fallout directory folder, open the FalloutPrefs. Step 3. Then you should find the [Launcher] location in the text editor. Step 4. Step 5. Back to the Fallout 4 directory folder again and locate the Fallout4Custom.
